have 50 special jetback, noticed the handcover on the transmission is missing. What damage can be done or could be already done due to this cover not being in place? Where would be the best place to find a replacement?

If you are talking about the tin cover on the front of the transmission, there should be no damage done. It is there primarily to allow access for assembly.
